docs: Update file paths for devdocs.doxyfile

docs: Update file paths for devdocs.doxyfile

Fixed the paths for the input files. Added additional
paths that were missing.

Adds a log output file when doxygen was run

This only updates the doxyfile it does not fix any
warnings produced.
